I am planning to do MBA. In my search some of the schools offer not MBA but MSc or some other "degree". May be this question has been asked before, but is there a difference.

Yes, there are many differences. Primarily, MBAs are aimed at people with at least 2 years of work experience. In practice, MBA cohorts at accredited business schools usually have in the 4-6 years range.
On the other hand, most business MSc programs are aimed at people with much less work experience. So if you're just out of undergrad or have one or two years of work experience, an MSc would probably be more appropriate.
